I have had this problem for years, even back with the first version of Doom.
Things I have noticed:
1) doesn't seem to happen with Top Down
2) takes longer to happen with semi-3D (Isometric, etc)
3) doesn't seem to matter if the graphics are great or crap
4) doesn't happen with Full Immersion (a'la Dactyl Nightmare)
My guess is that it is due to having different refresh rates in your vision at the same time (much like that problem some people have with flourescent lights). Basically, if in front of you is WAY out of sync with your peripheal....
